The Atheist Community of Austin. They are running an online The Atheist Experience show. Matt Dillahunt kicks butts.

Atheist Nexus. Also Pharyngula although not exactly a social site it functions like one.
Atheist Alliance International is an umbrella organisation for Atheist organisations around the world.

The James Randi Educational Foundation has a forum, as well as The Richard Dawkins Foundation. While not precisely communities, the forums are a great starting place for interaction with other like-minded people.
Can't believe no-one has mentioned AtheistNexus yet. Basically a Facebook type site that is pretty good in size and activity.
LessWrong: not exactly an atheistic or social site, but the vast majority of the participants are atheists; and there are some very high-quality discussions.
UAAR: Italian association of atheists, agnostics and rationalists.

For Hebrew speaking people, there is The Israeli Skeptic Community (link to the English version, though the main website is Hebrew). Though it is not only about atheism and it doesn't have a community forum, it has a many articles about atheism and science, with comments that act as discussions, and they organize lectures and events where atheists can find their community.
atheistforums.org seems to be good.
The New Humanist website and weblog.
The Brights website contains a page about the community with some links to forums, meetups and sites.
